I layed my '00 F4 down last weekend and I busted the alternator cover and some parts of the crankcase.

I haven't run the engine since, so I don't know if there is any crankshaft/internal damage.

It's got about 45K miles on it but ran great before I wrecked.

Is it better to just swap out the crankcase and block (they must be done as a set), or should I just forgo all risk of internal engine damage and get a "new" engine? I would appreciate some help from some experienced techs out there.

I swapped my 87 for an 89.  Took it from 40K miles down to 18K.  It was actually fairly easy and we did it in one day.  I found the running engine on ebay for $400 which was going to be about the same to rebuild my old one.  If you can find a good price on one, I say go for it, but you should probably start the bike as is to see how it runs.  I guess that also depends on what 'some parts of the crankcase' means.  Do you know some other things that are broken for sure?
